US-align (Universal Structure Alignment) is a unified framework for sequence-independent pairwise and multiple structure alignment of proteins, RNA, and DNA — monomers, oligomers, and protein-nucleic acid complexes. It subsumes TM-align, RNA-align, MM-align, and NW-align, and reports TM-score, RMSD, and sequence identity.
