MUSCLE v5 is a multiple sequence alignment (MSA) program by Robert C. Edgar. It implements the PPP algorithm for standard alignment, the Super5 algorithm for large datasets, and supports generation of alignment ensembles (stratified / diversified) for replicate-based confidence assessment.
