CopyKAT (Copynumber Karyotyping of Tumors) infers genome-wide DNA copy number at 5MB resolution in single cells from a raw scRNA-seq UMI count matrix, then uses that karyotype to separate aneuploid (tumor) cells from diploid (stromal / immune) cells and to delineate copy-number subclones inside the tumor compartment.
